Trying to convert a CM3D2 model. The game bends twintails weirdly when you wear a dress/skirt so I am trying to combine two models in Blender: one with a dress and one without.

I've managed to copy the dress by separating by materials in each model via CATS, appending the dress to the second file, and parenting the mesh to the original armature. But now I've lost the dress's bones.

Anyone know how to merge armatures properly in Blender?

That's sooo weeird, I feel the exact same way. The nature is so reminiscent of my country but yet, so different in many ways. It's why I love the nature of Japan, it's incredibly varied and beautiful all year round. In Blender, go to pose mode, select bones and scale them. Pressing S, Y, Y, then a number (above 1 for bigger, 0-1 for smaller), should lock it to local Y-axis, only affecting the bone's length. If not, try local X or Z.
If you scale legs, don't forget to use Ortho view from the front or side afterwards, and dragging the entire armature up or down so feet are back to floor level.

Once you have everything set, select the mesh and go to the modifiers tab on the menu on the right. There is an existing modifier that binds it to the armature. Click on copy on that, then apply on the topmost one. At this point the model looks wrong, but that's fine.
Last, select the armature again, hit spacebar, and search for a command called "Apply pose as rest pose". That should fix the mesh back to the bones.

If you already have the unproportional model in Unity, re-export and overwrite. Then in the assets window, expand the fbx file, select the rig data, and from the Inspector click configure. What you have to do in the configuration screen is on the right, below all the bone mapping, click the Pose controls dropdown menu, reset pose, then again enforce t-pose. This makes Unity properly load the new proportions too.

And as you should always, remember to keep a backup of both the unedited .blend and .fbx if something does go wrong.

Don't select the whole model at once. Tupper's method works, but I like this workflow better:
1. Don't synch selections between the panes
2. make sure nothing is selected in either pane
3. select by material on the mesh- the verts will pop up in the uv pane
4. box/lasso-select the verts that just popped up, and move them somewhere else, then deselect them
4a. Since you didn't synch selections, it's still selected on the model so it's still visible on the uv pane
5. select a new material on the model
6. the model now has both materials selected, so both sets of verts are now visible in the uv pane
7. repeat steps from 4 onwards

The disadvantage is that you have to select the group of verts you make visible with each material
The advantage is you get to pull each group into the uv one at a time instead of as a massive clump
